I have increased the frequency of strongholds. But it seems they all have a lot of caves spawned in them which kind of ruins them. I was wondering if there is a way to fix this? I was thinking reducing the amount of caves may do the trick but my map is going to be underground so that may not be ideal.
The only idea I have would be to make both custom caves and custom strongholds, then spawn the stronghold resource after the cave resource. Other than that, I do not believe you can fix this without changing the code of TC.
Ok no worries. A new problem I have is in my world config folder i don't seem to have ''NormalBiomes:Desert,Forest,Extreme Hills,Swampland,Plains,Taiga,Jungle'' I also don't have a Biomeconfigs folder.

No biome config folder? I've heard that those kinds of things happen if your version of Bukkit/Forge is different from your version of TC. Check your versions; if they're different, that's probably it.
Well i downloaded this version:https://www.spigotmc.org/resources/terraincontrol.2214/update?update=95845which i think is the latest one and is said to be for 1.9.4. My craft bukkit is also 1.9.4. And i still have this problem?
To avoid confusion, you should tell us which folders you have.
You are not Supposed to have a folder or file called: "NormalBiomes:Desert,Forest,Extreme Hills,Swampland,Plains,Taiga,Jungle" or "Biomeconfigs"
The NormalBiomes is in the WorldConfig. Also, the biome config folder is called "WorldBiomes."
